In the interest of keeping track of the magazines I have, and for help in tracking down any malfunctions to a particular mag, I figure I should mark my extras with some kind of ID mark.

Small scratch in the body?

Some kind of mark in the plastic bottom of the mag?

I wonder if a sharpie or other permaneant marker would work, put a big number on the side... you also could get a cheap home engraving pin although it would bug me to physically scratch em, engrave em.

How about a small piece of sticky-backed paper (like a section from a mailing label) on the magazine base, with writing on it?

I use masking tape, at the range, when I start to have problems with a mag, Like Dleong.  You can write what problem you're having on it, if you write small.

I have small adhesive backed numbers (ie 1, 2, 3, 4, etc) on the bottoms of my floorplates of the magazines, for the pistols I use for IPSC competition.  Most well stocked Hardware and Department Stores will have something like that, you can use.  You can also use a Paint Marker to put a number on the bottom of the magazine floorplates.  Any color but Black! LOL
