What can I use to push out the slide retaining pin without scratching up anything? The manual says to use the bottom of the magazine, but will this scratch it up? Only asking because I just got it and don't want to mess it up

None...it's plastic (like the bottom of the magazine) and you don't really need to push too hard after the first time or two.

Make sure you are releasing the pressure off the slide stop before knocking it out per directions.

I use a penny. It gives more surface area for my finger tip to press against, and they are really cheap.

For a 75b and a 75 Shadow,  pulling the slide back a skosh past the index marks to when the hammer just starts back,    makes it reasonably easy to do with my thumb.

I do like the "penny" idea.. 8)

Plastic screwdriver handle,  corner of the UpLula loader,  side of my knife handle, Zen bonding.

Masking tape if you're super worried.  Use the plastic side of your gunsmith hammer.  Generally they loosen up after a few times disassembled.  And well lube the slide stop lever post once disassembled with your choice of grease...

I keep a soft cloth and a small wrench in my kit just for this purpose. I wrap the cloth around the wrench, hold the slide back with one hand and tap out the slide stop.

I have the P01 mags with the rubber bottoms in my PCR. They work fine and no scratches. 

You could put 2 layers of black electrical tape on metal bases or replace the metal with rubber (when they're back in stock)

Also I find disassembly easier using the following:

Eject mag and cycle to verify empty chamber - DO NOT COUNT ON LCI.
Leave hammer cocked
With L Hand - thumb in trigger loop, fingers over muzzle end of slide, move slide so disassembly marks line up.
Quick tap with rubber butt of mag on retaining pin
Remove retaining pin
Remove slide assembly

As the pistol ages, the locking spring on the retaining pin may get softer so that a firm finger push will release the pin.
Mine is pretty stiff so I don't see my PCR falling apart anytime soon.

 Pop a wooden clothes pin apart. Use the pointed end, works great.

That is a small annoyance with the P-01 the take down pin doesn't stick out very far. I usually use whatever I have handle to push the pin in.
The SP-01 doesn't have this problem because the take down pin sticks out a little farther and I can usually push it in with my finger.

I have a couple of the plastic handled Glock punches and the corner of the handle works great for the CZ pins and no scratching.

Delrin AR15 takedown punch works well for scratch free pin pushing.
