Thanks again for the input, everyone.  It's on its way back to CZ now, so I'm curious to see how they handle it.  Hopefully at least a new slide with the same serial number.  I'll put the results here when I get it back in case anyone else has this problem.
You won't get a new slide with the same serial number,they don't roll mark them and CZ won't reproduce an already used and sold number. They will likely do one of three things.
1. Determine the marks are no issue which I doubt they'll do.
2. Polish out the damage and return the gun. Definitely a possibility.
3. Replace the entire gun. CZ is good about replacing entire guns sometimes even over seemingly minor issues.

I can confirm number 3 from experience. I bought a P01 Omega UG/SR new. The night sights were dead after my first range trip. I sent it back to CZ. They had it for a couple weeks and called me to say they were waiting on getting more supressor height night sites. I told them no rush. Then at the 6 week mark they called and let me know they still did not get more sights, so they were sending me a new gun. CZ will take care of this I am sure.

Number 3 would be my preference.  I just hope it doesn't take 6 weeks!  Oh well, it's not like any ranges are open right now anyway.

UPDATE: Just got an email from CZ that the gun was repaired by deburring the breach face.  Gun was test fired and deemed OK.  I'll post pictures when I get the gun back next week.

Not a bad turn around time. Considering there's only 1 gunsmith on duty. At least, that is what I've been told.

Well, it's back from CZ.  Not my preferred outcome, but the repair turned out a million times better than I thought it would.  The pictures don't do it justice, but it's the best I could do.  Raised metal on the pickup rail is gone and the staked areas are cleaned up well.  I'll put before and after pictures below.

I'd say, nothing better to expect. Slide looks great now. You can run your finger over the edges and if you feel anything, use sandpaper 1000 then 1500 and finish with Flitz. Definitely I'd reassemble whole slide and clean/lube it before use.

I didn't do a good job of saying it, but I'm definitely happy with it.  I was hoping they would just swap the gun at the beginning, but I am pleased with how the repair came out.  I've finished cleaning it and now it's lubed and ready to go.  Ranges open here May 2 by appointment only, so I'm hoping I can get in.

Yeah, replacing whole firearm sounds great, but in your case that was just imperfection in production, not malfunctioning equipment.
Looks CZ made great job working on this slide. You will enjoy it now for sure.
Dry firing time till May 2nd  ;D

CZ has awesome Customer Service. Sending it back is the best move! They will make it right and will pay for everything, including the shipping. They did for me and my P01 Omega, wherein I felt the trigger was long and crunchy.

I agree, great customer service.  Turns out the trigger on this one is great, so I'm even more glad I got it back.  The DA pull is smooth with no stacking.  Even feels a little lighter than my buddy's 75B Omega.  SA is nice also.  I'm thrilled!

Looks like they did a good job on it and now your pickup rail is polished which is something a semi auto needs sometimes anyway.
